Why is it some threads just seem to disappear. For example, the thread in which someone was asking Christians views on Wican, etc?

Not the first time I've noticed this, didn't think the thread (up to where I read last) was out of context, so ?

Moderators are allowed (and, really obligated), to remove posts and/or threads that they believe are not within TOS. They are just doing their job. And they don't get to use being a mod just to delete things they don't like/agree with, so if they do remove a thread, it is most likely done with careful thought.

And, anytime someone has a question about moderator action, there is an address given for that.

Is the "creator" of the thread allowed to delete the whole thread also? Or just their posts? But if they delete the original post, would that throw the whole thread off? I wondered this after I asked the original question but had already logged off for bed.

The person who posts a new thread is not allowed to delete a thread, no. And posters may only delete or edit posts within a certain time frame. This is to prevent disruption in the conversation as you mentioned, plus it prevents posters changing their "story" if they don't like the responses they're getting.
